I've got what appears to be spots of polish or wax "below the surface" on the hood of my dark green CRV. Since I cannot feel them with my fingernail, I have no reason to believe they are stone nicks. I've already been over the entire hood with Clay and 2 applications of Scratch X (actually applied one with the PC) with no luck..Im open for suggestions.

How big are they?
Can you feel them at all, like with the pads of your fingers or with "the baggy test"?
When you clayed did the surface feel glass smooth?
Do you have a magnifier you could use to inspect the spots more closely?
Do they seem to be imbedded in the surface or do they seem to be truly underneath?
Is it factory paint or has the car been re-sprayed?
Are they white white or more of a cloudy translucent white?
A couple of thoughts come to mind:
Paint chips with wax stuck in them
Dried water spots
Water spot etching
Localized clear coat delamination
Clear coat contamination during re-spray
Polish or compound splatter on a re-spray base coat that was cleared over
Just some random ideas, can’t say if any one is more likely than any other or if it’s something else entirely. Obviously some of these are minor issues, easily resolved. Others are more serious.
