First off, there is nothing in SwirlX that can scratch or haze your paint, but.....
...if this is indeed the case with your paint, and we suspect it may be, then even microfiber when applied aggressively can haze the paint. You mentioned working the SwirlX until it's almost gone, which could further be causing the microfiber to be worked to vigorously against the paint.
Our foam applicator pads, as others have already mentioned, are the best applicator to use in this situation. Mark Kleis made an excellent point about easing up on the pressure as you finish working on a given area. Sometimes a lighter approach does a better job because you're ensuring that only the product is working to remove the defects, and that your applicator isn't fighting you.
