What sort of marks? Like smudges/smears? If so, you may be applying too thick of a coat of wax, or not letting it dry properly.

A spray wax or spray detailer should help with the problem.

^^ What he said. Some people suggest using a cloth LIGHTLY dampened with plain water to wipe down a freshly waxed surface to help get rid of streaking.

I think you are applying too much wax. And this gives you a problem when polishing. It's that the top layer is dry but the wax beneath is still "wet" so when you polish you smear it. But that's just my theory.
