Etched in water marks are similar to swirls... that is they are just low points in the paint. THey come from a different cause, but same result. And removing them is the same as well. You just need to use a good paint cleaner that has the ability to remove swirls. By hand, ScratchX would be a good choice, or by machine, #80 or #83 can be used. Give these links a read over so you get the full process, and focus on the swirl removal parts.
if you are new to it and not familiar with machines then ScratchX by hand is the way to go.

If you are working by hand and scratchX isn't working after multiple passes you can also try #80. This product is most often used with a DA Polisher but the directions state it can be used by hand and rotary buffer also. I have used it by hand to remove spot scratches I have noticed on some of my finishes.
#80 is a cleaner/polish and after the diminishing abrasives break down it polishes the paint. If your still having difficulty after trying that you could also try #2, fine cut cleaner. This is a cleaner only and does not have any of the polishing properties in it but is slightly more aggressive than #80. The 2.0 formula can also be used by hand.
Hopefully between all of these you will find something that works for your needs. Meguiars used to have a product called Body Wash, which I used to remove water marks on one car, and it worked well but that has been discontinued from what I know.
